Yes, you can work on multiple website projects in EWB. Each website is saved as a project with it's own files and folders. You can also create a backup file for each of your website projects as an additional safety measure. There is no limit to how many websites you can work on.
When you open EWB, it will open the last website project you worked on. To open another website go to
File > Open Website
